It is very surprising that Home Office is using DX to deliver passports and bio-metric cards to the residents. When there are many better service companies available, why using DX !!! You will be fine As long as you are not doing anything illegal in this country.
Human rights are valued in this country and if you feel you are not being dealt properly by anyone on the human rights, you can seek help/advise from citizen advise bureau or legal solicitors.

I am also in same situation, 8 months of absence splitting into 2 years; I have been on deputation in the UK, was paid in India during absence by the same employer. Thanks, the absence is breaking into 2 years making it less than 180 days. And there is requirement that for any absence, reason needs to be supported with evidence so got the letter from employer.
