You only need to prove that you've been working for the last 6 years why would you provide documents from 2004? The regulations were changed in 2011 when it became mandatory for EU nationals studying in the UK to hold CSI (if the course started before that you were fine for the whole duration of the course).
When exactly was the compulsory CSI introduced?

You don't have to. Only applications received after 6th April need biometrics enrollment.

Yes you can apply for a British Passport for your daughter.
The only problem is that you cannot provide original documents and passport as you sent them to the Home Office.
I would call Passport Office and asked them whether you can apply with just copies and ask Home Office for original documents.

How did you pass the English language test? I can barely understand what you're trying to say...
Unfortunately only speaking and listening skills are required to pass English language requirement for BC.
He could have failed writing part of the test.

My local NCS told me the following
You will pay the current fee of £906. 00 as long as your application is received at The Home Office by the 6th April 2015.
The application will be sent within 48hours of your appointment – and will arrive at the Home Office within 2 days.

No, you don't need to register your child as British citizen.
You can apply for a British Passport straight away, so no need for form MN1.

Did you get NCS to check all the remaining bits of the applications? If everything else is correct then I would send your application on 30th of March using Special Delivery, so the HO receives next day and therefore you avoid fees increase. I'm sorry to hear about your wife's application.
However it's great that you asked HO to take the new judgement into account and asked Solvit to help.
Let us know when you get any updates on your wife's situation as this case may open the gate to acquire PR for many people who never applied for WRS.
