Overstay of more than 28 days resets your ILR clock.
With the sketchy details mentioned, it is not possible to figure out if you are (and when did you become) an overstayer.

1. Yes, necessary if she wishes to apply fr settlement in the future.
2. After you are granted ILR, apply for registration of the child as a British citizen.

Did either of you take TOEIC exam (even if never used in an immigration application)? If yes, that also could be one of the reason(s) to call you for interview.

Don't worry about a "non-issue"!

If it will help calm your nerves while the application is being considered, include (if applying by post) or take along with you (if applying in person and show only if questioned) copy of travel booking for the trip in question.

what is this mean please ? The meaning of the statement you have quoted is that your partner must also attend the interview as asked to do. Failure to attend will result in refusal of her application. do they ask about my employment or relationship with my partner ? Like I said before, no one here ...

My understanding is that case workers look at the stamps in the passport to check if one has a continuous 5 years stay in the UK. May be or may be not. What do you mean by "switch back to 5 year route"?
Did you apply for ILR under PBS route or LR route?
