Just wanted to post an update that my full settled status application was successful for anyone searching a similar situation in future. The HO didn't come back seeking any more documents. Came on Tier2 ICT in 2014, received EU passport in 2018 only based on grandfather's citizenship. I did this exact same thing. Arrived in the UK in on a Tier 5 YMV and then got my Hungarian passport (through grandfather/father). No issues, once you have the EU passport it basically negates the YMV.

Thanks for the link. It does seem to suggest applying for a Transfer of Conditions to your BRP if you have a change in nationality. This has a fee of £183 though so I'm a little reluctant to pay that when as an EEA citizen I shouldn't have to hold a valid BRP - or at least only pay £65 for a registr...
