Hi, I went to the PEO (Cardiff) on 12 Sept 2015 but my Visa was refused. The objection they raised are the income i showed for the Tier 1 general and the income declared to the HMRC are not same. Did they talk to you at the PEO? Did you have a chance to explain yourself? Or they just said refused...?

I would take everything and write in the cover letter you have more docs with you if needed.
If they need to check, what they will ask, will depend on your situation.

I suppose you could just send the changes in, wait a short time then apply. HMRC would have a record you are dealing with them, even if they have not processed.

People are trying to figure out how far back can UKV&I / HMRC can dig to check for tax discrepancies / irregularities. Well, also when did they start these stronger checks. If someone last renewed Tier 1 in December last year, or March this year, maybe they were also subject to them. (I wonder ...

I did my PEO today for ILR and the case worker discovered that there were discrepancy in the HMRC figures and Home office figures for previous tier 1 renewals. It was my accountant that assisted me to file for my self-assessment tax returns. I am totally ignorant of how these taxes are calculated. ...

Interesting. I'm still not sure what part of the rules allow them to refuse on tax alone. Are they trying to assert deception? Is there a formal definition?

Is it the same as the HMRC? Because HMRC decides case-by-case basis, just who pays tax doesn't always answer.
