I had a similar case of gap in employment of around 5 months while in valid Tier 2 general visa. I applied for ILR last month and got it without any issues. I believe you should not have any issues as well.

I think getting seal from company B will be fine. Just make sure that you explain in the cover letter that your previous company has been acquired by your current company. Even better ask a letter from your current company confirming the acquisition of your old company.

You should not have any issues if your employer paid taxes to HMRC, but there may be an issue if your first employer had not paid any taxes for that year where your employment history is missing. IMO you have a valid visa till 7th Aug, so you should be able to apply for ILR till 7th Aug if you did not have any previous gaps in last 10 years.
