You do have to pay. My wife is an EU citizen and paid 7 lev for her registration certificate in bulgaria. Family members of EU citizens also pay around that sum. Romania and Greece

I read in a russian forum that Family members of bulgarian citizens that have a bulgarian residence card were able to enter Romania and Greece visa free upon a presentation of marriage certificate. In romania they even traveled without the EU spouse.

As an EEA national she is subject to transitional rules only if she wants to work as an employee. But she can stay as much as she wants as long as she doesn't claim benefits, or if she is self employed. She doensnt need permission from IND for that.
