Your younger child will need to apply for visa in and wait .
For your older child if it is due to start school then it will need to travel to the UK with either you or your husband . If it is only registration that is happening why not explain to school that you are waiting for visa

could you bring the marriage forward and then apply for spouse visa or postpone marriage until in the UK and apply for fiancee visa ?
Or leave the marriage and your new wife can wait for visa and travel later .

I think that they are asking you to withdraw to save your child being refused in the category applied for .
Why not ask them to hold the application and submit your wifes application quickly so they can be considered together
