I think you should be able to request the Passport Office to send your originals back through Special Delivery. Same case here ... arrived back in 1999 from Pakistan on a years student visa and was sent off for the medical .... it took them nearly 2 hours for a basic health check and a chest X-Ray ... but then again it was primarily down to a reasonably long queue.

Irrespective of the time spent by your wife in the UK, a work permit dependant's ILR application can be made alongwith the main applicant (i.e. Work Permit holder).
