It can't hurt to make sure that you have all the documents you will need to prove your continuous residence, as I can't imagine that they will relax that requirement. Make sure you collect your P60s, letters of employment, and anything else that might help establish your physical presence in the UK ...

If you have ILR, then your passport will show the dates that you were and were not in the UK. The biometric residence permit is not sufficient as evidence of residence by itself. A residence permit is not proof of continuous residence in the UK. A passport can be, depending on what your settled status is. We need more information, namely,

1) Do you have permanent residence or indefinite leave to remain?
2) Exactly which documents did you send in with your application?

Once your ILR comes through, you can register your child using Form MN1. If you apply using a Nationality Checking Service (NCS), you will get to keep your original documents while the application is under consideration with the Home Office.
