In my opinion you are good to go. You received WO before you started job. It was just a matter of stamping on passport. What else you need?

You have already cleared the tougest hurdle i.e. getting payslips signed/stamped by your employer. Payslips+Bank statements will be more than enough.

You will be fine.

You can get letter from employer and explain the issue in your cover letter. For ILR you need to show economic activity as it is not point based. And any economic activtiy is fine.Besides, as per the rules you are reqd to submit only 3 moths payslips+bankstatements. I don't think there should be any...
