They earliest they can apply is when they complete 5 years minus 28 days from initial visa issue date. The latest they must apply is before current visa expiry. You can simply leave a note at the end of the form or cover letter clarifying the sexual orientation of your referee. UKVI can NOT refuse a referee because of their sexual orientation.

Without knowing any case details, just a suggestion at face value:

Ask your mother to sign the form first. Scan and send that form to your father. Your father can print it, sign and scan it back.

You can only apply for a British Passport AFTER you become a British Citizen. You will become British only only on 5th June. So you can not apply for a British Passport now anyways.
