Yes she can apply now given she meets all other AN requirements as per Section 6(2) BNA 1981.

As long you can make it to UK border/Heathrow i.e. you have no restrictions to board a flight etc, you will be okay. You may face some delays before the UK immigration officials carry out some checks before releasing you.

She is eligible to apply now as per Section 6(2) BNA 1981. Obviously she has to meet all other requirements i.e. residence, physical presence at the start of the qualifying period, good character etc.

Home Office call centre is outsourced to a third party. I doubt they will be able to help you out. Many members have booked biometrics appointments after the deadline during corona, it should be okay. You should rather focus on finding an earlier cancellation. You had a biometrics deadline of 45 working days after 4th Feb which expired in April (If you login in your UKVI account - it will be mentioned on the “further actions page.” However, due to corona delays, HO is lenient. You can upload any documents you wish before biometrics appointment. The UKVCAS staff will submit for you.

This will not affect your visa extensions/ILR or even Naturalisation as a British Citizen. No need to declare PCN in your case. Have a good sleep.

You can use the same referee (headmaster) for yourself and children. In case of children one referee has to be engaged with the children in a professional capacity. You can ask the same headmaster to provide a referee for yourself also. No issues.

Assuming your wife was British by descent as she was born outside UK, I believe, your children born outside UK will need to be registered as British first before they can apply for British passports.
