If its just one, no worries, it won't effect your application.

For your peace of mind, just write a covering letter and declare the details as much as you know, matter of 5£ to get a sign on delivery .

You need British passport before you travel anywhere out of the UK, no other possibility.
Showing citizenship certificate cannot guarantee you an entry clearance and there are no discretion applied for your situation

Acknowledgment can take time , do not worry on that and give it some more time please.
NCS will not be able to give you reference number for the application, it has to be Home Office.

No problem. Can understand the stress you are going through.
Not an issue as long as you qualify for all other requirements and not having 'many' such tickets in the last one year.

Every application will be dealt separately on its own is what I understand. So there is no guarantee all will be processed by the same case worker or in the same batch. Why are you panicked, sorry if am missing anything here?

Council sending PCNs by mistake is rare. Have you changed addresses? Could the letter have been lost? Yes enforcement agent do visit without notices(again from my own experince) I filed a complaint that i have not received any notice prior and they had apologized and refunded my enforcement fee. but...

If you pay the fine to the enforcement agents, you should not be worried at all.(telling from my own experience which is very similar to yours, not just one 2 after I have submitted my application !!) I think you should try calling Home Office and explain your situation. Get a written record from Post Office giving an explanation of the 'potential problem' with delivery.
