Apart from Turkish nationals, everyone else with right to enter Cyprus can enter Cyprus from the north I believe. He should be able to get a visa issued (if needed) at the border and enter with you. Yes, I do realise UK is not in the Schengen zone.
I just gave that example to make it clear your spouse has the right to travel at will, and return.

You should be able to apply for a family reunion visa where you are based with the Danish marriage certificate, without the need for your spouse to register the marriage in France. Your other option is to relocate to any other country in the EU for 3 months with your spouse and then go back to Franc...

Yes it is a problem. You don't have the right to be there without your EU family member, unless you have lived for a certain period of time and obtained long term residency.

No. Malta is in the Schengen zone. If you are resident in the Schengen zone you can travel to other Schengen countries alone for a period up to 90 days alone.
