Are you sure she's got PR and not a registration cert? all the documents you mention would be used in the EEA (PR) application so you should have them available If she's already got PR just use those documents for naturalisation application - they actually need less paper for naturalisation that the...

Thanks! Looks like they will want to see the expired passport and ID document, as this is what they asked for. I phoned them up and was advised to send a letter explaining the situation.
I've emailed the HO address just, so I've got some sort of a record and will follow up with a letter once I get home.

I'm super paranoid about it 😣
