I think you are OK with the MN1 for the older child but am not sure about the Passport for younger as when applying for the passport they also ask for registration certificate which you do not have. You can register your youngest child as British as he was born after you had automatically obtained PR. Your older son will attain PR in Jan 2013. As 86ti said you do not have any problem getting in UK and can apply for residence once you here.

EEA family permit is only for people who can NOT come to UK without visa. Once they are here then they can apply for residence card.
