She was granted ILR in 2013.. Don't worry just disclose this info to HO, not a big deal as long as you haven't travelled on it. The alternative, in case you have not used the home country passport would be to consult an immigration advisor and contact HO/SSHD to provide them the passport and explain your mistake and reasons you still require protection, which is likely to trigger a status review for your case.
