None of that is relevant. The only thing that matter is that you were using a residence permission that you were not entitled to, and of course you were not allowed entry when this was discovered.
End of story.

You have it wrong. They didn't "revoke residence card" they merely came to understand that the pax was attempting to use a residence card that they were not entitled to. Airport immigration cannot officially revoke a residence card, but they don't have to. It's akin to using a fake one...y...

So you are saying that you are fradulently claiming residency based on your uncle living in the UK, when they actually live in Germany.

they didn't revoke residence, they just didn't allow entry. And yes, EU law does permit that.

you get a 90 day basic permission to get time to go and register. That's all. Any other permission will be given by residency or GNIB upon registration.

OP was in UK as EU spouse...went back to Pakistan and on return Border Control realised that he and spouse were not together and had not been for ages...so OP was illegally utilising a residency card they were no longer entitled to use. Border control didn't revoke his card, it was already invalid. ...

No. Your wifes UK residence card is invalid and has been since you left the UK. You are not currently exercising free movement rights and if you return to your own country you have no rights to bring with you.

None of the above matters, OP has been residing illegally without valid permission for years. OP won't be getting citizenship or a new stamp, if anything they'll be getting deportation order.

Stamp 4 you are entitled to apply, not sure about stamp 3,

Be aware though that both WFP (not called FIS anymore) and HAP will both affect application for naturalisation.

You are entirely wrong. A mother needs to prove dependency on the EU citizen in order to qualify as a beneficiary, that can't be done at the border. That is what the visa application is for. Presettled status in the UK gives you no rights to live or work in Ireland. If you're a visa required national you can't even legally driver over the border.
