You will receive email notification from ATLAS this email will request the return of the BRP as this is no longer valid.

The reason it is no longer valid is that a British citizen is not under immigration control and hence cannot have a valid visa.

It is not related to naturalization application... Share code is facing issues for a while now. Ask you employer to apply for manual RTW check. You can also call and report it

The ILR of the child is irrelevant for section 1 (3). By your description it sounds that the child may be eligible under both routes, so just pick the easier one. I'm not sure about the fee wavier. But if I were you I would use form T as long as the child meets the residency and character requirements unless the child parents are holding ilr or are citizens then I would choose MN1. Unfortunately, no change for me. I did call them on Monday and they said that's a technical error, but not ETA for fixing it.
You can still use the manual service if needed.

Read page 19 regarding section 3c leave and make a judgement.
I'm not qualified to give you advice but in my unprofessional opinion you can count the time between visas as long as you applied on time and an extension was granted.

Please also ring 0300 790 6268 (option 3) and complain / ask them to resolve it.

In the meantime ask your employer to request manual check via the employer checking service

I got my ILR in October and it's still showing my old tier 2 visa...
