Is the MPhil in the same subject? Is your transfer resulted from your confirmation review? I think if that's the case you should definitely consult the university. A transfer from PhD to M.Phill is a common practice I don't exactly know what it means in terms of progress from UKVI point of view but...

ILR BRP is a proof of status is the UK for every purpose other then right to rent/work. You can't get status code unless you have a dedicated UKVI account for it.

I think it is better if you use the 'report a problem' link in the first instance. If I were you I would use it. Mark length of stay, and explain that the ILR BRP came with the wrong expiry date. Children born in the UK do not need ILR. In most cases they can be registered as soon as at least one parent is settled.
