Yes the application will be accepted. That's how most people do it anyway when they don't have their own accommodation yet. Just make sure you don't spread the news.

If you plan to live in your country of origin your partner will be under domestic laws. You should have registered your partnership abroad then re-register in your country yourself. I think what @Meself2 posted is right. You should know you were married before he became an Irish citizen. I believe years before he became an Irish citizen doesn't count.
