The payments seem to be taken in batches and it can take up to 6 weeks, also there was likely a huge influx of applications around the date you submitted yours (due to fee increase on 18th March), and remember we've had the Easter holidays in between too. Hi There

I was in exactly in the same situation. I had an appointment on 11/06 and I found that new version of application is published on HO web on 09/06.

The reference page is exactly same in both the versions. Hoping that it wont be a problem.
