Please check very carefully as to whether you are even entitled to apply for ILR. I suspect your visa issued in 2012 will be viewed as brand new and not an extension of your previous stays. And under the new rules, ICTs are not entitled to apply for settlement.

Manual/ hand-written passport is fine. I've used one issued by the Indian Embassy in Hungary for the past 7 years including all UK related visas etc.

This probably isn't what you want to hear but you should read the section of the naturalisation application re: your future intentions once you are naturalised. There maybe a requirement that you intend to live or be substantially connected to the UK. Possibly going to the US for an extended period ...

I would not use your second passport, at least not to return to the UK. As an Australian you would be entering as a 'visitor' on your second passport (no visa required).
