Since it is 12-13 return you won't be able to do it online. You have send everything in writing. HMRC's current turn around is 3-4 months to amend manual return.

I think if one have satisfied the income criteria and was economically active within the last 15 months from the date of application but at the same time was not economically active at the time of making the application it does not mean that HO has the grounds to reject the application. Example: Income showed to HO £10000 and then declared 40% less income to HMRC.
