My application have been approved on the 24th July as per email form UKBA but still waiting for the Letters. Have also called my council, they haven't recieved my certificate.

Call HMRC, ask them to send you your tax summary from last 5 years. They will only need few details from you i.e. NI number, address, etc.

I had the same issue but my wife entered Uk 92 days after it was stamped and her visa was issued for 2 years 17 days. Luckily we both were Granted ILR at Solihull.

As you were paid in Indian not in the UK it would be difficult to apply for ILR because of the Tax reasons. I am not the best person to answer but would think that your ILR clock reset once you spent more than 90 days in your last trip.
