for sole traders, business account statement should be accepted, because sole trading is not legally separate entity from the individual.
Please make sure the account statement shows your name just below/above the business name....

How does a special delivery envelope will change the scenario?
The 2nd class recorded envelope was not tampered or damaged, still passports were missing. Its UKBA who lost it before it was posted.

Copy of invoice and remittance on emails will be good enough... however please make sure you provide contact details of your clients so UKBA can contact them to verify the documents... and also let the client know that UKBA may reach them to verify the documents...

8 months is not recent .... :) Please look into this.. http://www.ukba.homeoffice.gov.uk/visas-immigration/while-in-uk/do-i-need-brp/responsibilities/ Your wife should send a change of circumstances form to UKBA within 3 months after getting new passport for updating their records... there is a fine...

legally you cant take dividends outside your "distributive Profit"... However this will be a concern for HMRC and your accountant... these payments are usually treated as director's loan...

Get up to date bank statement for maintenance fund proof...
Use another payment mode, preferably bankers draft or postal order..
Send the same application pack with new payment page and update the D4/D5 option ...
I will also recommend to include new photos as well...
