Every allowances you mentioned will be considered for gross salary.
I also paid in dispensation model while on T2 and successfully got the T1 visa last year....

these allowances are very much legal... widely used by employers who use secondment and have arrangement with HMRC.
It is tax free provided you spent the entire amount and have receipts of the same. Any unspent amount will be taxable as usual...

Thats not correct. Allowances will be considered if mentioned in payslip. I also had similar type of salary model (known as dispensation) and got the Tier1 based on the same. The first one is for whole income (gross) for the total period and the 2nd one is for the individual payments (Weekly or monthly or any other frequency).

Non Taxable income can also be considered provided the same is mentioned in the payslip. However, any sort of reimbursement does not count towards earning.

BR is a tax code used when you have more than one source of income.
Cash payments are almost impossible to prove and will go for further investigation for probable deception / fraud.

UKBA will consider the status of the application using their discreation.
However, you can always argue & appeal if the decision is not on your favour just for out of time application.

Payslips from your part time job must be in sync with your bank statement. The net payment mentioned there should be validated through the bank statement. There is a possibility of payment decline or some error. UKBA will send the application back to you if they can't take payment.
You can reapply with updated documents if that happen.
