So it is going to be treated as a new application as I thought. My only concern is will it affect getting the "Entry Clearance" because it was not extended and going as a fresh application.

I just called up BHC chennai and confirmed the appeal documents have been received. It have been sent to the EC officer. I have been asked to call back after 1 week to hear any updates.

I haven't applied it yet, waiting for the letter from HSBC once I get it planning to apply.

You should appeal it clearly looks like a mistake from case worker.
