You can both apply together and ask for FLR(M) to be held until your ILR is decided IF you are applying by post. She should apply on FLR(M) with a note that husband is applying for ILR based on long residence. If husband applies in person, she can also apply in person on the same day. Its not worth risking the future status of your partner by taking couple rate of housing benefit. Most of these benefits services have no clue how it impact on your future applications if your partner subject to immigration control

TB certificate is needed for visa purpose which you have already sent with document bundle and it was valid at the time of making visa application. Now if you get your visa then this expired TB certificate or copy of it will be sufficient
