It shouldn't affect your EEA rights eventually, but expect some fights. With an extant DO, EEA-FP is bound to fail on the grounds that the DO is extant and you will not be eligible for an FP, you may first apply to revoke the DO.

You risk worsening the situation doing this alone, I do not think your English and understanding of the EU law is good enough to do this by yourself, I may be wrong, but that is my view. You should invest a bit of money, or look for a bro bono lawyer, who will be willing to assist you.

Appellants time and again have allowed UKBA to dictate the time frame for making EEA decisions outside of the discretion available to them, Judicial Review is there for a reason. The department attitude is beyond annoying.

I know how difficult it is to handle refusal of loved one's visa, but you will need to exercise a bit of patience, get the details of the refusal, without that, it will be unwise to speculate and offer an opinion as to what actions you may take next.

Paragraph 5 of the link provided by casa suggests that she may not have lost the citizenship, if that is the case then you have no need for concern, you should send the EEA2 application together with her Lithuania passport and Certificate of Permanent residence. You should be fine.

I believe so, she will not be able to sponsor other family member using her Latvian citizenship, but the rights of those she has sponsored will not be affected by her taking British citizenship.
