Yes, Your absence can be counted as your stay in UK.

You should inlcude the deputation letter and prove your absence as work related.

You can go any time before the expiry. You visa might be 2/3 years from the day of approval rather than the current expiry. They generally ask you the reason for extending well in advance. Need not inform UKBA about change of appearence. It will be taken care by them in next Visa extension. :) Recently I applied for renewal of my Indian passport at Indian High Commission (London) and they asked me to complete change of appearance form.
