One is allowed a total of 180 days and this includes on paid and unpaid holidays. Only exception to this is absence on compassionate grounds or work related absence. Unfortunate absence in your case. It might be tricky as you have stayed away for 90 days at a stretch. Also you were not getting paid in the uk which doesn't help.

You will also have to prove that your mom is dependant on you and that there wasn't anyone else to take care of her.

File a report with the police for your lost passport. Sumbit that report with the ILR application. Also make a SAR with HO and you will get the history of travel. It is best to take the information from SAR as you might not have all the information.

38 days absence is fine as you have not broken the continous stay clause. You are well within 180 days and 90 days.

I have letters from employer that the trips were necessary for me to undertake and very important for the company etc. I was paid in the UK also got Pay Hikes when I was working on the Project etc. But I agree PEO is the best alternative.

Thats totally fine. You dont have to worry about anything. Assuming none of your holidays are more than 90 days at a stretch.

Hi, I am in a similar situation like u. Apply for ILR by post as thats the preferred method. It should get accepted if you have all the proofs from your employer.
