Certificate of Application - this is an acknowledgement for the receipt of a "valid" application.

I assume when the letter says "valid application", they have done the verification of the eligibility so a decision shouldn't be very far away.

The visa that you received in 1999 in your passport is enough to prove you was in Britain all this time.
Do you have any children or partner? If so that would help with your case.
