I think you can do both- new application as well as JR.

I have written to the UKVI about payment not being taken. Hopefully, after a month, they'll finally act. Also, I'm having to move my business to a new address. It can be any date.
CT41G is usually issued when a new company is set up, so most applicants (unless they set up a new company recently), will only have one that is much older than 3 months.
You can also send a CT603 (notice to deliver a tax return).

You mean that they tried to take payment but it was declined or blocked by the bank?
If possible, it might be better to just send a postal order straight away.
