If you were working off-site/remotely, that ought not to count as leave.

Are you currently on a Tier 2 visa? I believe hat your employer will need to write a letter explaining your leaves. An explanation can be included in the letter.

Typically, freedom of movement of an EEA spouse is restricted to either traveling with the spouse or traveling to meet the spouse. I do not believe that travel with other family members is included. You may require a visa. But I believe that the visa would be free.

The UK, unlike the US, does not require a British citizen to enter the country with a British passport. You can enter using another passport. From the text of the law (Section 3(5) of the British Nationality Act 1981), residence of three years in any qualifying British Overseas territory seems to give the child an entitlement to registration as a British citizen.
