you can apply for BC now if you wish but you will have to submit all evidence you already submitted for your PR application again.
fill section 2.4 in AN form ( relevant to EU national).
Make sure you satisfy all other requirements.

I believe it's the standard template used when " right of work can not be confirmed" as in your case as un-married partners.

I am not an expert on that so let us wait for an expert/ gurus to share their inputs.

I suppose your wife does not exercise treaty rights as a worker or self employed? To apply for BC as a family member of EU national, you need to show evidence of treaty rights, along of course all other requirements for naturalisation. to cut a long story short, you better off applying for PR first....

if you both are coming back to UK after her RC expires, then just take your marriage certificate with you in case the immigration officer asks.

I would suggest writing to the UKBA explaining the situation ( Provide all correspondences with NCS if you have them). just send a registered first class letter and keep the receipt. if you are skeptical, then at least you have a point to argue about in case any thing goes wrong. for unmarried Partner, the countdown for PR starts from the date of issue of your RC. ( As Kubus Said)

i came across a forum before saying "unmarried couple" as in your case do not qualify for BC without a permanent stamp in the non Eu passport.
