help needed on varying an application

I have some questions about varying an application to the UKBA.
1. While varying an application is it necessary to fill up the change of circumstances form or we can get it varied by only writing a covering letter?
2. Can we vary our application before submitting biometrics ?

Yes a cover letter is with the new application form is fine. It can be varied anytime until a decision.

While varying an application do we need to send letter to the previous application department too which has our passports?

Another question most of my documents are with HO now with my first application which my partner needs for his FLR M. What do I do on the check list to provide at the last page of the application. Do I tick them as they are already with HO or just leave it blank as I couldnt enclose with the current application?
Can I vary my and my partners application to SET LR and FLR M respectively on the same day ?
Can I vary our application using Acknowledement reference number? Or should we wait for Biometric reference number?
