As a fellow South African, I doubt they are being discriminatory (even though SA is part of the commonwealth).
Employers are very cautious about right to work because of the huge fines they can get for not doing their checks properly. Employers also are not overly clued up on the EU regulations when it comes to the non-EU family member.
If they do the necessary checks with HO, everything should be fine, so I would suggest wait for their response. Getting into a 'rage' with the employer is not going to be helpful.
