I am applying for ILR application and I need clarification regarding

of the SET(M) application form.

I have passed life in the UK test and I have a MSc and PhD degree from a UK university.

I think there is a typo error in Question 5.3, page 15.

If you have answered YES to this question go to section 6.

Since I have a degree from UK university my answer to Question 5.3 is NO as I am not asking for exemption.
But according to the question I should answer questions 5.4 - 5.7.

Please advise as it is very confusing for me..

Yes, it is a typo. Your UK degree is suffiecient to meet the English requirement.
