I got my EC stamped back on 09th October 2007 with effective date of EC stamped as 01st December 2007. Now I want to arrive on 09th of December 2007. Will this be ok? and when should I suppose to apply for my FLR after 2 Years, 09th October, or 1st December or 09th December 2009?

You have permission to enter on that visa from 1 Dec until its expiry date.

When should I apply?
20. It is important that you make your application for further leave to remain before your current leave expires. However you should, wherever possible, make your application no more than five weeks in advance of the expiry of your current leave.

From which date should I calcculate 2 year period to file FLR;

The date British Embbassy issued my visa 09th October 2007? or
The effective starting date 01 December 2007? or
my enterance date which would be 08th December 2007.

I will appreciate any info in this regard.

You should apply before your leave to enter/remain expires, not after. See above (from FLR (HSMP) guidance) and also Highly Skilled Migrant Programme - Frequently Asked Questions (17). For settlement ILR application purposes, your initial entry date would be important.
