If anyone has paid IHS fees twice (during changing employer or switching where you still had valid leave for over 6 months) then write a cover letter mentioning the old IHS reference number along with the new one, overlap period, and bank account details and send it with your documents. They refunded me the extra amount within two days of my approval on the day I received my documents back.
