Partner Going For ILR during Ent extension

I am awaiting a decision on our joint entrepreneur extension (50k route-team). Partner has completed 10 years and He is planning to go on window. What effects it will make towards existing application which is already with home office and where do I stand as HO will call his documents where he will go for window. We are running a compliance company and he is not really active in the company Although He shared the investments.

I was a little worried as we have applied tier 1 extension as A team and if he goes on ILR then would it not be considered as withdrawing the application?.
