apply for RC without being married

I am asking for friends of mine.

They have been together for about two years and she is from Lithuania and her partner is from Algeria.
Last year they handed in their notice to get married.
They got called to the Home Office for an interview and whilst being there they threatened her as like she is being paid for a sham marriage and that they will deport her etc.

They frightened her so much she left her partner for a few weeks and went home. They are now in a position where they are unable to hand in their notice to get married as he hasn’t got a passport anymore.
They are now thinking to apply for residence permit for him due to the fact that they are in partnership and living together.
He has been here several years without any permit to be in this country.
They are Islamic married and just want to start a normal living and have children but the situation they are in, doesn’t really allow them.

Any advice or thoughts are appreciated.
