Hi Echoes, my employer told me that I've not completed one year. That is the reason I'm getting £34,616 in the HMRC app. I'm not sure whether this is true. If you haven’t any bonuses or deductions, that is your actual pay. If you’re still unsure, ask your employer.

You should have a 100% clear understanding of your pay, not only for your ILR application but from an employment perspective as well.
If you are legally receiving some tax free income then it is fine and you can use it to satisfy the income requirement for your ILR application. You must however demonstrate that your total gross income is at least 35500 and your tax affairs are in order.

You need to take the annual figure from the HMRC app and find out how much is going to be paid into your pensions for the whole year. Add them together and you should get your annual pay package. This should match the amount specified in your employment agreement.
