Is there any way to check the progress of the Citizenship application?
Do we have any website where we can check the current status?

it was available last year but not now...
there are some other ways to keep an eye if you applied with JCAP.

Check bank when money gone.

if money for passport also taken , means you got approval.

I applied on 27th June and payment was taken same day and email confirming application next day. Does that mean the citizenship has been approved already?

You have not made the joint citizenship/passport application. You have only applied for citizenship without using NCS or NDRS and payment being taken is not an indication of approval or refusal. All applicants have to pay the fee regardless of outcome.

I applied online for citizenship and sent the supporting documents myself through post office. Probably a daft question but have I applied for both naturalization and passport or just naturalization? I paid only £1330

You have applied for naturalisation only. Passport at the same time can only be applied for via NCS/NDRS. Passport application can be submitted once you are British, after the ceremony.

No it does not mean that at all for the £1330 fee. Some members are of the view that if the passport application fee is taken, then it means approval is imminent.
