Eligible to apply for ILR?

My first Entry Clearance was issued on April 11, 2014 & for some reason I could not enter UK in one month's time. My second entry clearance is valid from 22 June, 2014 & I entered UK on 2nd July. Now my question is, should I count my 28 days before my 2nd Entry clearance or I can do it 28 days before my 1st Entry Clearance?

My Visa Category is Tier-2, I didn't enter within one month validity of 1st entry clearance so had to apply for vignette transfer & got 2nd entry clearance

You did NOT get a 'second entry clearance'. You simply got a visa vignette transfer with another date!!
