So, if you apply on 23/12 and get email with confirmation on, say, 25/12, then 25/12 is the application date.
Myself, I applied on 25/08, got confirmation email on 26/08, and biometrics on 11/09. And I traveled out of UK in between, on 28-30/08.
My application just was approved.
I did not mention that last travel, was it wrong in any way? (and by the way I had 112 days out of UK in last year even without that trip - but practically all was work travel)

Will obviously provide detailed letter from the employer for this however my question is, while filling up Online form for naturalization what should i select for residency requirement - Yes or No?
Meeting absences during last 5 years criteria but not meeting last 12 months criteria, pointers from somebody who has similar circumstances and application successful?

Yes I did. I was absent 390 days in the last 5 years. But 93 days during the last 12 months. I still chose that I did not meet the requirements. (As I was over 3 days in the last 12 months)
