I am not entirely sure about your circumstances so I can't answer such questions for you, but life in the UK test results are valid forever. Test results can be used for any future application.
Hi, what do you mean about physical presence at the beginning of qualifying period? For instance, let's say I arrived in the UK on Sep 1 2015, I received my Settled status/PR on October 5 2020, and I can apply for naturalisation on October 5 2021. When should I have been physically present in the UK? On October 5, 2016, which means at the beginning of the 5 years period?

You must be physically present in UK at the start of the qualifying period. If you have a 5 year qualifying period in your case and you apply on 5th Oct 2021, you must be in UK on 6th Oct 2016.
