Keep in mind that you must be physically present in the UK on the day when your application arrives at the Home Office. For this reason, it is recommended that you schedule your Nationality Checking Service appointment such that you will in the UK for at least five days after your NCS appointment.
Aside from the need to be in the UK when your application reaches the Home Office, you are free to travel whilst your application is pending.
You are free under UK law to continue using your Pakistani passport before and after naturalisation, as the UK has no problem with holding dual citizenship and travelling on a foreign passport.
As a practical matter, you will want to have a British passport for travel, as a British passport allows for faster entry to the UK and other European countries. When you apply for your first British passport after your naturalisation is complete, you will need to send your Pakistani passport with the passport application. For the purposes of planning any travel, take into account the fact that the Passport Service will have your Pakistani passport and UK naturalisation certificate in its possession for a few weeks when you apply for a British passport sometime in the future. (It is also advisable to get certified photocopies made of your passport and naturalisation certificate in case you end up needing them for employment or some other purpose.)
